I have experienced some trouble when adding shipping methods, you can't fully customize the shipping method for the users. Other problem I had was with the Checkout form, you can't customize the fields for an user to fill. This problems can easily be solved with some external plugins but I dont like the fact of Installing a lot of plugins for each problem I had.
